Is there a way to run fsck on a linux vm? As I understand it, the vm can't be running because the vm's system disk has to be unmounted before checking it with fsck. So I'm thinking I have to leave the vm shutdown. Can I fsck the vm's disk from the Proxmox console?

Not easily as the virtual disks might be partitioned inside the VM.

How would you do it on a physical Linux system? It needs to be running to run the fsck, but it can't mount the disk (for writing) or fsck won't run...
Booting the VM with a Gparted Live ISO might help for all kinds of disk management (virtual or physical).

Jup, for stuff like that I usually boot a live linux from the virtual CD drive.
Something like an Ubuntu or one of the many system rescue Linux distributions that come with all the needed tools preinstalled.
