I've encountered this same issue, as I have a whole cluster with webserver containers. You would be amazed how often a mistake is made that makes a directory tree hit the PATH_MAX of 4k bytes. In other cases there are objects stored in arbitrarily deep directory trees. Right now I'm manually backing up a large chunk of containers.
