I have a Supermicro X10SLH-F motherboard with a Xeon E3-1230 CPU. The CPU is 4 core and 8 thead. Before updating bios I saw 8 cores under top. After updating bios too R 3.1 now I only see two cores. I did load optimized defaults and looked at advanced cpu settings and have found nothing.

Any ideas?

The only thing that comes to mind to me is did the BIOS update disable one of the cores, however you would expect that then the number of threads to cut in half (i.e.: 4). I'd suggest that you look over your BIOS more to ensure that all the settings are correct. Does the BIOS show both cores enabled with Hyper threading?
