Is this documentation page https://pve.proxmox.com/wiki/Time_Synchronization still up to date? Based on the Upgrade 8to9 docs, the servers should be placed elsewhere " local changes you might want to move them out of the global config"

Apt will ask if you want to keep the current configuration or replace it with the package maintainer version. It will offer a couple of other options including showing the differences.

You should put your custom source inside the folder "/etc/chrony/sources.d/"

Extract from "/etc/chrony/sources.d/README" :

Only NTP sources can be specified in the /etc/chrony/sources.d directory.
Files in this directory must end with the ".sources" suffix. They can only
contain the "peer", "pool" and "server" directives and must have all
lines terminated by a trailing newline.

There is no need to restart chronyd for these time sources to be usable,
running 'chronyc reload sources' is sufficient.

Example:

# echo 'server 192.0.2.1 iburst' > /etc/chrony/sources.d/local-ntp-server.sources
# chronyc reload sources

Same for custom conf inside the folder "/etc/chrony/conf.d/".

Many software use this fragmented files to let the user use custom settings and not overriding it during the upgrade.
