I often see our Windows' VM waiting for a reboot to install updates: but when we reboot proxmox the VM often risks to be shut down before the update is over (with screen stating: please do not turn off): will the installation of the qemu agent solve this?

yes if you installed/enabled the QEMU inside the Windows VM, the PVE waits until the WIndows VM is powered off then will be a reboot. (In the PVE terminal/screen you should see like this message)
Code:
[***] A stop job is running for PVE guests (Xs / no limit)
