Sometimes when I reboot Windows 2008 machines they display a black screen that says "Applying Update Operation XXX of YYY" and it takes a very long time to complete this process.

Same issue described in this old thread:
http://forum.proxmox.com/threads/5054-Proxmox-1.6-w-2.6.35-1

I am using the 2.6.35 kernel too, not sure if this happens on other kernels or not.
I have seen this problem in proxmox 1.6, 1.7 and 1.8

Setting the number of cores to 1 seemed to speed up this process but it could still take hours depending on the number of operations that need to be applied.

Doing research I have seen people having this problem with physical machines and even with virtual servers running in Hyper-V, so this is not a proxmox specific issue.
In the above thread Halgeir mentioned that maybe this is related to the graphics mode or drivers and that he too has seen this problem with physical machines.

So I changed the Video from default to Standard VGA using the proxmox interface.

After changing the video to Standard VGA I stopped the VM and started it.
Now the Applying Update Operation procedure completes nearly instantaneously.

I had this problem with two virtual servers yesterday.
Both times setting the video to Standard VGA fixed it.

Is there any configuration file I can edit to make Standard VGA default when selecting Windows 2008 in the Guest Type drop-down?

Are there any negative aspects to using Standard VGA?

Standard VGA is the recommended setting for windows. Just set it via webinterface, see the 'Options' tab.
