Add a script in the master.cf that is not overwritten by the graphical interface

Hi, I need to add a custom script in the master.cf for one more layer of authentication that my company needs. But when I put it in the master.cf and make some modification from the GUI in the configuration options the script is deleted because it overwrites the entire file
