I've replaced a failing OSD (osd.1) on my cluster.
GUI: Stop -> Out -> Destroy then Create OSD with the new disk (same sdX as the removed failed one).
On the GUI, OSD tab, my 3 OSDs where present and Up/In but I did not noticed that osd.3 replaced osd.1 at first.

You could get rid of your RPI virtualizing your FreeNAS on the 3rd node (installing PM on it).
And you could create a 2nd FreeNAS VM (or whatever flavor of iSCSI target provider) on one of the 2 other node and use OS based software mirroring between 2 iSCSI LUNs to get rid of the storage SPOF.

More a weird configuration than a weird issue, but glad you've finally found what was wrong your environment before "quitting proxmox" which is a really good piece of software ;)
1.- Stop the VM
2.- In the GUI, select the VM -> Hardware -> Hard Disk -> Remove -> Yes
3.- Double click on the Unused Disk # (# should be 0), select the BUS type you want -> Add
4.- In Options, change the boot order to reflect the new BUS
5.- Start the VM
Single click on the little gear icon on the upper right of the "Notes area" does not open the edit window for you ? Double click in the area does the same but is less intuitive.
Depending on the operating system running on your VM, you should just stop the VM, Remove the disk (hardware pane) and then Add the disk (shown as unused) using the desired controller type.
