Ok, it seems that my problem is slightly differnt to yours. If changed now my USB Devices to the internal Host Controller and I experience the same stuttering. (enabled 3.0 btw) So my input/output lag is independent from the pci device.
Very annoying. I want my old system back...
Maybe it hast something to do with the kernel. This external thread is 2 months old describing similar problems. (except that my gpu passtrough is working normally)

since the latest update I'm experiencing the same Problems. I also have my GPU and a USB 3.0 PCIE on Passtrough.
Since the update I have Input lags of about 100ms every 2 or 3 seconds, the machine performance and gpu performance seems ok.
Is there any solution on this problem?

Hmm, sorry that’s a Good idea, but it is just a workaround, not a fix. If I don’t put it in suspend my desktop is still running and also using my pci GPU.
I also tried all other suspend and standby modes a while ago.
Since more people do have this problem it should be investigated.

That's a good question. I already thought about it before, too.
For me it seems, that the guest is also going into suspend mode, but on "Resume" the guest goes to stop, or it is already on stopped" and on the press of start windows always starts from zero. So perhaps something goes wrong on...
