I am a proxmox subscriber and have all the repos enabled in the GUI.

I know that the enterprise repository is more stable. If I update/upgrade using apt will it use the enterprise repo first or pull from the normal repos? Do I need to disable the debian.org repos to get the most stable updates?

No, it is all ok as it is.

With enterprise support you'll need
- the 3 Debian repos (base system updates)
- the PVE enterprise repo (PVE specific updates only)
- the PVE Ceph enterprise repo (Ceph specific updates only, since PVE 8 needed even if you don't use Ceph)
