Not sure if it's related, but i've had nothing but problems using WD Green drives under Linux. The drives would go offine, take forever to format, all kinds of odd behaviour.. I would stick with WD Black drives, much better performance and none of the green power saving junk in the mix.

First off I would use pfsense-1.2.3RC3, it's more up to date then 1.2.2. Also add this line into /boot/loader.conf and reboot, it should help the timing inside the KVM.. hint.apic.0.disabled=1

hdparm is not a good tool for real-world performance, it only looks at burst read rates of the drives/array. You should try bonnie++ or iozone to get a true feel of how those changes will effect a system that's doing more then sequential read/writes.. Cheers
