qemu's `system` argument refers to some preset system configurations it can provide such as i440fx and q35. For more info on that you can look at qemu-system -machine help.

I don't think there is any built-in functionality for that, but it would definitely be a nice feature. Though you might be able to do some trickery with the args: option in the VM configuration as a work-around, I'll look into it.
As I understand, Proxmox will take the VM/LXC configuration for a given domain and from the arguments provided will generate a QEMU/LXC command behind the scenes. I'm aware that I can find this command as an error log if the start command fails as well as greping through ps for a running domain...

When you enter a CPU / RAM value in the VM configuration, you are entering how much of that resource you want to allocate exclusively for the VM. So even if your host has 36 threads, you can't give the VM all 36 because the host...

I'm not sure why that has been on that page for so long, but there is a pull request in the works for OpenZFS on Linux that adds native encryption that will likely be merged within the next month or two and upstreamed a few months after that.
