I ended up going with a single pool with one mirrored vdev for simplicity (OS and VMs all on one pool). My fsync/second are way better. I'm now around 5500 fsync/s using these Intel D3-4610 drives. I also decided to go with an LSI HBA and move off the motherboard SATA ports...
If you want max speed with NVMe, then you will have to dump the hardware RAID and go ZFS/LVM.
I'd probably not choose hardware RAID unless I really needed blind swap. Use option 1 and choose either SAS/SATA (to save money) or NVMe. If the server comes with the Perc then I'd do hardware RAID...
