I have a server with Proxmox 4.1 with LXC and 2 sata disks with ZFS Raid1 (created with proxmox on install).

When the swap is used, the cpuload is very high. Is this because the swap is located on the ZFS pool? If yes, is there a workaround without reinstalling Proxmox?

This may or not be caused by the swap on ZFS, but simply by the fact you're swapping.
Can you post the line of the 'top' command, where it displays:

Cpu(s): 2.3%us, 1.7%sy, 0.0%ni, 0.0%id, 96.0%wa, 0.0%hi, 0.0%si, 0.0%s
